First off ,i have to disagree with Joe Louis being one of the two best heavy weights of all time ,Joe Louis was a GREAT heavyweight in the sense of the legacy he left.
Joe Louis fought at about 185-190 pounds and has never shown any foot work in his fights while Muhammad Ali was 5 inches taller ,about 30 pounds heavier and far more mobile than Joe Louis.
Muhammad Ali would be mobile and stick and move against Joe Louis with his quick jab the whole fight and and take full advantage of Louis and his flat-footed style and pretty much have his way.

I think Ali would edge out Louis. Ali's bigger, faster and has great chin. If he'd keep the fight at the center of the ring, circling around Joe and using that quick left jab of his, he'd get the decision. It'd be a different story if he decides to trade bombs with Louis. I mean, Joe Louis was a master of in-fighting. Heck, he could fight inside a phone booth! But as long as Ali keeps his distance - sticking, jabbing and moving - he'd win this one.
Joe Louis was a good puncher but a slow starter and he has slower footwork and hand speed than Ali. So Ali was faster with a reach and height advantage. Ali prove again and again that he can beat great punchers Sonny Liston, George Foreman, Earnie Shavers, Joe Frazier... Muhammad Ali by unanimous decision.

Louis was more accurate, had better defense and more power.
Ali was faster and had a better chin.
It could go either way and whoever compared Ali to Billy Conn is an idiot. Billy Conn was very text-book, he always had his hands up and had great and economical foot work. Billy Conn was not as fast as Ali but he was much harder to hit, Conn was only ever kayod by Louis, never wobbled by anyone else.
Ali had his hands down [he got away with it thanks to his speed and chin] but he was wobbled by soft punchers like cooper and doug jones.

the fight:
ali enters the ring, Louis enters the ring......both men are now in the ring. the bell, um, rings. ali throws a jab. Louis throws a jab! both men are now jabbing! its a total jab fest. ali does a shuffle, louis responds with a twirl, its now a dance off! both men are dancing. ali does the pop and lock, Louis breaks out the robot....the crowd can't believe their eyes! Louis tries to go for the sprinkler but ali's too quick! he moonwalks from one corner to the other then finishes off with the splits to deliver a serving that Louis cant recover from. ali wins unanimous decision!
